Medha Bhargav Prabhala 137e91a465 Implement signing commits using BouncyCastle
This also includes a change to generating the jgit CLI jar. Shading is
no longer possible because it breaks the signature of BouncyCastle.
Instead, the Spring Boot Loader Maven plug-in is now used to generate an
executable jar.

Matthias Sohn 159968abc4 pgm: propagate generic exceptions when throwing Die exception
If a command is stopped by throwing a Die exception since a generic
exception was caught this exception contains additional information
which is not available in the error message. Hence chain it to the Die
exception in order to allow printing a complete stacktrace including
causes to the error stream of the JGit command line by adding option
--show-stack-trace, e.g.

$ jgit --show-stack-trace commit -m "test"

Christian Halstrick e406d500de Fix "jgit checkout -f" to overwrite dirty worktree files
CheckoutCommand had a setForce() method. But this didn't correspond
to native git's 'git checkout -f' option. Deprecate the old setForce()
method and move its implementation to a new method setForceRefUpdate()
and use it to implement the -B option in the CLI class Checkout.

Add a setForced() method and use it to fix the associated '-f' option of
the CLI Checkout class to behave like native git's 'git checkout -f'
which overwrites dirty worktree files during checkout.

This is still not fully matching native git's behavior: updating
additionally dirty index entries is not done yet.

Thomas Wolf 6c14d273fa Apache MINA sshd client: proxy support
This is not about the ssh config ProxyCommand but about programmatic
support for HTTP and SOCKS5 proxies. Eclipse allows the user to
specify such proxies, and JSch at least contains code to connect
through proxies. So our Apache MINA sshd client also should be able
to do this.

Add interfaces and provide two implementations for HTTP and SOCKS5
proxies. Adapt the core code to be able to deal with proxy connections
at all. The built-in client-side support for this in sshd 2.0.0 is
woefully inadequate.

Tested manually by running proxies and then fetching various real-
world repositories via these proxies from different servers. Proxies
tested: ssh -D (SOCKS, anonymous), tinyproxy (HTTP, anonymous), and
3proxy (SOCKS & HTTP, username-password authentication). The GSS-API
authentication is untested since I have no Kerberos setup.

Thomas Wolf a151190bef Add --ssh option to command-line commands
Enables using the new ssh client based on Apache MINA sshd instead
of the old JSch client. The default is still JSch, so unless the
command is invoked with --ssh apache, there's no change.

I prefer this over some fiddling with the GIT_SSH environment variable
since that variable is handled in the JGit core bundle, which should
remain free of any dependency to org.eclipse.jgit.ssh.apache to avoid
problems in Gerrit or other JGit users that may use a different Apache
MINA sshd version.

David Pursehouse 7ebd434e91 Disable Eclipse warning about unrecognized @SuppressWarnings value
The code base has several @SuppressWarnings annotations to suppress
warnings raised by Error Prone, but those are not recognized by
Eclipse and there is currently no way to tell it about them [1].

Suppress them for now.

Hard coding WindowCache settings wasn't a good idea, this prevents that
custom settings can be configured. Also using virtual memory mapping has
issues on Windows.

David Pursehouse 5786ac991b pgm: remove explicit version of log4j and slf4j in pom.xml
The version is inherited from the master pom.xml so does not need
to be explicitly specified, unless the intent is to override the
version. This is not the case, though, since the versions are
specified with the properties defined in the master pom.xml.

Despite the fact that using the properties results in the versions
effectively not being overridden, Eclipse still warns about it,
seemingly due the fact that a value is given in the version field.

Michael Keppler 2fc00af44e refactor: simplify collection.toArray()
On recent VMs, collection.toArray(new T[0]) is faster than
collection.toArray(new T[collection.size()]). Since it is also more
readable, it should now be the preferred way of collection to array
conversion.

Minh Thai 263a8c1c06 Make Reftable seek* and has* method names more consistent
Make the method names more consistent and their semantics simpler:
hasRef and seekRef to look up a single exact reference by name and
hasRefsByPrefix and seekRefsByPrefix to look up multiple references by
name prefix.

In particular, splitting hasRef into two separate methods for its
different uses makes DfsReftableDatabase.isNameConflicting easier to
follow.

David Pursehouse f6c4a492d0 Repository: Deprecate #peel method
Callers should use getRefDatabase().peel(ref) instead since it
doesn't swallow the IOException.

Adapt all trivial callers to user the alternative.

DescribeCommand still uses the deprecated method and is not adapted in
this change since it will require more refactoring to add handling of
the IOException.

Jonathan Nieder 0a35e5f25b Rename RefDatabase#getAllRefs to getRefs
This is easier to type and makes it clearer that it only returns refs
and not the pseudo-refs returned by getAdditionalRefs. It also puts us
in a better position to add a method to the Repository class later
that delegates to this one without colliding with the existing
Repository#getAllRefs method that returns a Map<String, Ref>.

While at it, clarify the javadoc of getRefs and hasRefs to make the
same point.

Callers can now say:

 db.getRefDatabase().hasRefs()

rather than the more verbose:

 !db.getRefDatabase().getAllRefs().isEmpty()

The default implementation simply uses getAllRefs().isEmpty(), but a
derived class could possibly override the method with a more efficient
implementation.

David Pursehouse 5c70be0085 Open auto-closeable resources in try-with-resource
When an auto-closeable resources is not opened in try-with-resource,
the warning "should be managed by try-with-resource" is emitted by
Eclipse.

Fix the ones that can be silenced simply by moving the declaration of
the variable into a try-with-resource.

In cases where we explicitly call the close() method, for example in
tests where we are testing specific behavior caused by the close(),
suppress the warning.

Leave the ones that will require more significant refcactoring to fix.
They can be done in separate commits that can be reviewed and tested
in isolation.

Errors during filter creation must be propagated up the call stack, as a
failure to create a filter should be treated as fatal if the filter is

Markus Duft d3ed64bcd4 LFS: support merge/rebase/cherry-pick/diff/compare with LFS files
Respect merge=lfs and diff=lfs attributes where required to replace (in
memory) the content of LFS pointers with the actual blob content from
the LFS storage (and vice versa when staging/merging).

Does not implement general support for merge/diff attributes for any
other use case apart from LFS.

Markus Duft 1c43af8b97 Progress reporting for checkout
The reason for the change is LFS: when using a lot of LFS files,
checkout can take quite some time on larger repositories. To avoid
"hanging" UI, provide progress reporting.

Also implement (partial) progress reporting for cherry-pick, reset,
revert which are using checkout internally.

The feature is also useful without LFS, so it is independent of it.

Ned Twigg f333c7496b Checkout now reports failures through exceptions.
Checkout sometimes throws an exception, and
other times it writes an error message to outw
and returns normally, even though the command
failed.  This commit now reports all failures
through a die() exception.

Ned Twigg c1fbef3cab Added API to TextBuiltin for piped usage.
Added a public method to TextBuiltin which makes it possible for
clients to initialize all of its state, including output and error
streams.  This gives clients the ability to customize the way in

David Pursehouse 72b3587d42 Stop using deprecated CmdLineException constructors
Instead of taking a String, the constructors now take a Localizable
and a variable list of format arguments.

Introduce a new Format helper class in CLIText, which implements the
Localizable interface, and use it in place of raw Strings.

Robin Stocker c02c9e8042 Fix compilation errors with args4j 2.0.23 and later
The multiValued attribute on @Option was removed. When the field is a
List, it's not actually needed (even with earlier versions of args4j),
see RmTest. In other cases, we have a custom handler, where it's also
not needed.

Matthias Sohn 9906f09868 Partially revert c0ad77d8 "Enhance Eclipse save actions"
Revert the following save actions which were introduced in c0ad77d8:
- always use braces around blocks
- remove unused imports

Other than I expected save actions are run globally on edited files -
and not only on edited code lines only.

Hence revert the save action "Convert control statement bodies to
blocks" which would affect a large number of code lines not affected by
the change editing some small part of a class. This would generate a
large number of changes which may lead to many unnecessary conflicts.
Total number of affected lines across jgit would be around 10k lines.

Also revert "Remove unused imports" since it erroneously removes imports
of some annotations needed by pgm classes using args4j.

Matthias Sohn c0ad77d84c Enhance Eclipse save actions
Add the following Eclipse save actions executed when saving modified
lines. This should help to reduce manual work needed to maintain a clean
and consistent code style:
- organize imports
- always use braces around blocks
- add missing annotations
  - @Override including implementation of interface methods
  - @Deprecated
- remove
  - unused imports
  - unnecessary $NON-NLS$ tags
  - redundant type arguments

Also add default values for new settings that were introduced in recent
Eclipse versions up to Neon since we updated save rules the last time.

Matthias Sohn 8c59e64412 Use a dedicated executor to run auto-gc in command line interface
WorkQueue uses daemon threads so auto-gc would not be executed after
short-lived commands run in command line. Hence use a dedicated executor
which we shutdown when the command finishes.

David Pursehouse c80d8c5901 Bazel: Restrict src globs to Java source files
Generating the src list with an unrestricted wildcard causes all
files in the source tree to be included. This results in junk files
such as .orig (generated during merge conflict resolution) to be
included, which causes in a build error:

  in srcs attribute of java_library rule //org.eclipse.jgit:jgit:
  file '//org.eclipse.jgit:src/org/eclipse/jgit/gitrepo/RepoCommand.java.orig'
  is misplaced here (expected .java, .srcjar or .properties).

Modify the globs to only include Java source files.

Set missingOverrideAnnotation=warning in Eclipse compiler preferences
which enables the warning:

  The method <method> of type <type> should be tagged with @Override
  since it actually overrides a superclass method

Justification for this warning is described in:

  http://stackoverflow.com/a/94411/381622

Enabling this causes in excess of 1000 warnings across the entire
code-base. They are very easy to fix automatically with Eclipse's
"Quick Fix" tool.

Fix all of them except 2 which cause compilation failure when the
project is built with mvn; add TODO comments on those for further
investigation.

Matthias Sohn a4feeb0194 Don't rely on default locale when using toUpperCase() and toLowerCase()
Otherwise these methods may produce unexpected results if used for
strings that are intended to be interpreted locale independently.
Examples are programming language identifiers, protocol keys, and HTML
tags. For instance, "TITLE".toLowerCase() in a Turkish locale returns
"t\u0131tle", where '\u0131' is the LATIN SMALL LETTER DOTLESS I
character.

James Melvin 91132bb05e gc: Add options to preserve and prune old pack files
The new --preserve-oldpacks option moves old pack files into the
preserved subdirectory instead of deleting them after repacking.

The new --prune-preserved option prunes old pack files from the
preserved subdirectory after repacking, but before potentially
moving the latest old packfiles to this subdirectory.

These options are designed to prevent stale file handle exceptions
during git operations which can happen on users of NFS repos when
repacking is done on them. The strategy is to preserve old pack files
around until the next repack with the hopes that they will become
unreferenced by then and not cause any exceptions to running processes
when they are finally deleted (pruned).

Christian Halstrick 293e8beacc Fix JGit CLI to follow native git's interpretation of http_proxy...
Native git (as many other tools) interprets the environment variables
http_proxy, HTTP_PROXY, ... in a specific way. "http_proxy" has to be
lowercase while "https_proxy" can be lowercase or uppercase (means:
"HTTPS_PROXY"). Lowercase has precedence. This can be looked up in
"ENVIRONMENT" section of [1]. Teach JGit CLI to behave similar.

Additionally teach JGit not to interpret the environment variables if
the java process was explicitly started with the system properties
telling JVM which proxy to use. A call like "http_proxy=proxy1 java
-Dhttp.proxyHost=proxy2 ..." should use proxy2 as proxy.

Adds a JGit built-in implementation of the "git lfs smudge" filter. This
filter should do the same as the one described in [1] besides that it
only supports the local case when the lfs objects are already present in

Stefan Beller 609de52600 push: Do not use push options unless requested
Unless the user passed --push-option, the client does not intend to
pass push options to the server.

Without this change, all pushes to servers without push option support
fail.

Not enabling the feature (instead of enabling it and sending an empty
list of options) in this case is more intuitive and matches the
behavior of C git push's --push-option parameter better.

Matthias Sohn 846ef78a02 Fix RebuildRefTree trying to add HEAD twice to RefTree
14dfa70520 fixed the problem that HEAD wasn't added to the reftree when
rebuilding the reftree in an empty repository where HEAD isn't yet
resolvable. Since non-resolvable refs are filtered out by
RefDatabase.getRefs(ALL) we have to add HEAD to the reftree explicitly
in this special case.

This fix resulted in another bug: rebuilding the reftree in a repository
which has a resolvable HEAD failed with a DirCacheNameConflictException
in RefTree.apply(). If HEAD is resolvable RefDatabase.getRefs(ALL) does
not filter out HEAD. This results in two identical CREATE commands for
HEAD which RefTree.apply() refuses to execute.

Fix this by no longer creating a duplicate CREATE command for HEAD.

Matthias Sohn f496177a37 Support Amazon S3 based storage for LFS
Add a storage implementation storing large objects in Amazon S3.
The AmazonS3Repository pre-signs download and upload requests.

AWS access and secret key are expected to be in the
$HOME/.aws/credentials file in the following format:

[default]
  accessKey = ...
  secretKey = ...

Use AWS version 4 request signing [1] because it is more secure and
supported by all regions. The version 3 signing is not supported in
newer regions.

In follow up changes we should:

- implement getVerifyAction() and do actual verification. Subclasses of
S3Repository can implement caching for object meta data (size) in order
to avoid extra roundtrips to S3. Verification should ensure that meta
data store and content of S3 storage are in sync

- HEAD request used in S3Repository.getSize() seems to always return
Content-length 0 in contrast to the documentation [2]. So getSize() does
detect if the object exists in S3 or not but in case the object exists
it always returns size 0

Matthias Sohn 3bae524f6f Support LFS protocol and a file system based LFS storage
Implement LfsProtocolServlet handling the "Git LFS v1 Batch API"
protocol [1]. Add a simple file system based LFS content store and the
debug-lfs-store command to simplify testing.

Introduce a LargeFileRepository interface to enable additional storage
implementation while reusing the same protocol implementation.

At the client side we have to configure the lfs.url, specify that
we use the batch API and we don't use authentication:

  [lfs]
	  url = http://host:port/lfs
	  batch = true
  [lfs "http://host:port/lfs"]
	  access = none

the git-lfs client appends the "objects/batch" to the lfs.url.

Hard code an Authorization header in the FileLfsRepository.getAction
because then git-lfs client will skip asking for credentials. It will
just forward the Authorization header from the response to the
download/upload request.

The FileLfsServlet supports file content storage for "Large File
Storage" (LFS) server as defined by the Github LFS API [2].

- upload and download of large files is probably network bound hence use
  an asynchronous servlet for good scalability
- simple object storage in file system with 2 level fan-out
- use LockFile to protect writing large objects against multiple
  concurrent uploads of the same object
- to prevent corrupt uploads the uploaded file is rejected if its hash
  doesn't match id given in URL

The debug-lfs-store command is used to run the LfsProtocolServlet and,
optionally, the FileLfsServlet which makes it easier to setup a
local test server.

Shawn Pearce 088c2fc6e3 FileRepository: Support extensions.refsBackendType = RefTree
This experimental code can be enabled in $GIT_DIR/config:

When these are set the repository will read references from the
RefTree rooted by the $GIT_DIR/refs/txn/committed reference.

Update debug-rebuild-ref-tree to rebuild refs/txn/committed only from
the bootstrap layer.  This avoids misuse by rebuilding using packed-refs
and $GIT_DIR/refs tree.

Andrey Loskutov 7780a4ee31 Make sure CLIGitCommand and Main produce (almost) same results
Currently execution of tests in pgm uses CLIGitCommand which
re-implements few things from Main. Unfortunately this can results in a
different test behavior compared to the real CLI runtime.

The change let CLIGitCommand extend Main and only slightly modifies the
runtime (stream redirection and undesired exit() termination).

errors and at same time want to check for fatal errors in the tests.
Using common API simplifies the error testing and helps to navigate to

Andrey Loskutov c59d86c0a7 Don't treat command termination due '-h' option as a fatal error
Signal early command termination due '-h' or '--help' option via
TerminatedByHelpException. This allows tests using
CLIGitCommand differentiate between unexpected command parsing errors
and expected command cancellation "on help" (which also allows
validation of expected/unexpected help messages).

Additional side-effect: jgit supports now git style of handling help
option: any unexpected command line options before help are reported as
errors, but after help ignored.

JGit CLI should allow to do this: checkout -- <path>

Currently, even if "a" is a valid path in the git repo, jgit CLI can't
checkout it:

The fix also fixes at same time "unnamed" zombie "[VAL ...]" argument
shown on the command line.

Matthias Sohn 2647d024af Fix push with jgit pgm failing with "unauthorized"
Pushing with JGit commandline to e.g. Github failed with "unauthorized"
since HttpUrlConnection calls the configured authenticator implicitly.

The problem is that during a push two requests are sent to the server,
first a GET and then a POST (containing the pack data). The first GET
request sent anonymously is rejected with 401 (unauthorized). When an
Authenticator is installed the java.net classes will use the
Authenticator to ask the user for credentials and retry the request.
But this happens under the hood and JGit level code doesn't see that
this happens.

The next request is the POST but since JGit thinks the first GET request
went through anonymously it doesn't add authentication headers to the
POST request. This POST of course also fails with 401 but since this
request contains a lot of body-data streamed from JGit (the pack file!)
the java.net classes can't simply retry the request with authorization
headers. The whole process fails.

Fix this by using Apache httpclient which doesn't use Authenticator to
retrieve credentials. Instead initialize TransportCommand to use the
default credential provider if no other credentials provider was set
explicitly. org.eclipse.jgit.pgm.Main sets this default for the JGit
command line client.

Shawn Pearce 3d8e6b1e16 Support atomic push in JGit client
This should mirror the behavior of `git push --atomic` where the
client asks the server to apply all-or-nothing. Some JGit servers
already support this based on a custom DFS backend. InMemoryRepository
is extended to support atomic push for unit testing purposes.

Local disk server side support inside of JGit is a more complex animal
due to the excessive amount of file locking required to protect every
reference as a loose reference.

Andrey Loskutov 1020f40813 Null-annotated Repository class and fixed related compiler errors
org.eclipse.jgit.lib.Repository class is an example of the API which
should be written with Java 8 java.util.Optional<T> type. Unfortunately
this API is already released and widely used. The good clients are
currently doing their best with checking return values for null and bad
clients do not know how bad their code is.

I've tried not to change any logic and to be as less intrusive as
possible. Most of the JGit code was well prepared to this, only few
classes needed some smaller fixes.

This change fixes all compiler errors in JGit and replaces possible
NPE's with either appropriate exceptions, avoiding multiple "Nullable
return" method calls or early returning from the method.

Because annotating getDirectory() and getFS() as Nullable would cause
lot of additional changes in JGit and EGit they are postponed.

Terry Parker ca3ea18371 Update dependencies to use the JGit-internal @Nullable
Update the project-specific Eclipse settings to replace the use of the
org.eclipse.jdt.annotation.Nullable class the new JGit-specific
@Nullable annotation. I verified that Eclipse reports errors when the
return value of a method annotated with
@org.eclipse.jgit.annotations.Nullable is dereferenced without a null
check.

Also remove the Maven and MANIFEST.MF dependencies on
org.eclipse.jdt.annotation.

Eclipse null analysis uses three annotations: @Nullable, @NonNull and
@NonNullByDefault. All three are updated in this patch because it is
invalid to set the Eclipse preferences to empty values. So far only
@Nullable has been introduced in org.eclipse.jgit.annotations.

My personal preference is to follow the advice in Effective Java and
avoid the null-return idiom, and to avoid passing null values in
general. This sets the expectation is that arguments and return types
are assumed non-null unless otherwise documented. If that is the
expectation, then consistent application of @NonNull is redundant and
hurts readability by cluttering the code, obscuring the occasional
@Nullable annotation that really requires attention.

If the JGit community decides there is value in using the @NonNull and
@NonNullByDefault annotations we can add them--this change configures
Eclipse to use them.

Stefan Beller cdd7c23446 RepoCommand: Add setRecordRemoteBranch option to record upstream branch
On a server also running Gerrit that is using RepoCommand to
convert from an XML manifest to a git submodule superproject
periodically, it would be handy to be able to use Gerrit's
submodule subscription feature[1] to update the superproject
automatically between RepoCommand runs as changes are merged
in each subprojects.

This requires setting the 'branch' field for each submodule
so that Gerrit knows what branch to watch.  Add an option to
do that.

Setting the branch field also is useful for plain Git users,
since it allows them to use "git submodule update --remote" to
manually update all submodules between RepoCommand runs.

Matthias Sohn 3a4a5a4e57 Update uses-clauses in OSGi manifests
In Bug 476164 it was reported that EGit doesn't start when the platform
comes with jsch 0.1.51 while this version of EGit/JGit brings jsch
0.1.53. This could be caused by outdated uses-clauses. Hence recompute
them using PDE tooling.

Shawn Pearce e4e947049f Expose disposeBody() on RevCommit and RevTag
Applications that use a commit message once and do not
need it again can free the body to save memory. Expose
the disposeBody() methods to support this and use it in
pgm.Log which only visits each commit once.

Matthias Sohn ff798f13da Restore AwtCredentialsProvider to enable debugging pgm in Eclipse
In 6c1f739388 the AWT based credentials
provider was dropped because we don't support Java 5 any longer so we
can always use the ConsoleCredentialsProvider which requires Java 6.
This broke debugging org.eclipse.jgit.pgm since Eclipse doesn't support
using a system console authenticator [1].

Matthias Sohn dd453f4185 Include slf4j and log4j in jgit command line
This enables the command line to log. Include log4j configuration to log
warnings and errors to stderr.

Exclude the dependencies which log4j 1.2.15 should have marked optional.

Kaloyan Raev 9041fbc958 CLI status should support --untracked-files
A special options handler is added to properly handle the short -u alias
of the option.

The "normal" mode is not supported by this patch, because this mode of
listing untracked files is not
supported by the org.eclipse.jgit.lib.IndexDiff class. This mode is not
necessary for my use case. It can be added later if anyone really needs
it.

The StatusTest is updated to cover all possible combinations of the
--porcelain and --untracked-files options.

Christian Halstrick 0e3ddea1b0 Add "--long" option to JGit describe
Native git supports "git describe --long". This will enforce returning a
long description of a commit even if a tag is directly pointing to the
commit (in contrast to just returning the tag name as it is now). This
commit teaches JGits DescribeCommand and the describe command in the pgm
package to support "--long".

Matthias Sohn 6c1f739388 Move console classes to pgm bundle
Since we updated minimum Java version to Java 7 the console bundle
doesn't need to be a separate bundle anymore. Move the contained classes

Rüdiger Herrmann 3285d2f238 [pgm] Prevent commands from writing progress to System.err
Commands which report progress used to write to System.err. This is not
desirable in cases where jgit.pgm is embedded. This change redirects
progress output to the error stream that is configured by the command.

Christian Halstrick 145b1bf0fb Make jgit.sh work on windows when JGIT_CLASSPATH is set
jgit.sh was concatenating classpath entries with ":". On Windows systems
using "Git for Windows" this caused problems when JGIT_CLASSPATH was set.

Find out whether we are running on a platform which name starts with
"MINGW" ("Git for Windows" sets this) and use ";" as classpath
separator in this case.

Christian Halstrick 227357f929 Add "aggressive" option to GC
JGit should offer the possibility to do a garbage collection in
"aggressive" mode. In this mode garbage collection more aggressively
optimize the repository at the expense of taking much more time.
Technically a aggressive mode garbage collection differs from a
non-aggressive one by:
- not reusing packed objects found in old packs. Recompress every object
- the configuration pack.window is set to 250 (the default is 10)
- the configuration pack.depths is set to 250 (the default is 50)

The associated classes in org.eclipse.jgit.api and the command line
command in org.eclipse.jgit.pgm expose this new option.

The configuration parameters gc.aggressiveDepth and gc.aggressiveWindow
have been introduced to configure this feature.
