DateRevQueue is expected to give out the commits that have higher
commit time. But in case of tie(same commit time), it should give
the commit that is inserted first. This is inferred from the
testInsertTie test case written for DateRevQueue. Also that test
case, right now uses just two commits which caused it not to fail
with the current implementation, so added another commit to make
the test more robust.
By fixing the DateRevQueue, we would also match the behaviour of
LogCommand.addRange(c1,c2) with git log c1..c2. A test case for
the same is added to show that current behaviour is not the
expected one.
By fixing addRange(), the order in which commits are applied during
a rebase is altered. Rebase logic should have never depended upon
LogCommand.addRange() since the intended order of addRange() is not
the order a rebase should use. So, modify the RebaseCommand to use
RevWalk directly with TopoNonIntermixSortGenerator.
Add a new LogCommandTest.addRangeWithMerge() test case which creates
commits in the following order:
A - B - C - M

LogCommand.addRange(B, M) without this fix outputs: M D C
LogCommand.addRange(B, M) with this fix outputs: M C D

This would run into an endless loop if the offset given was not zero.
Fix the logic to exit the read loop when the buffer is full.
Luckily all existing uses of this method call it only with offset zero.

Reachability checkers are retrieved from RevWalk and ObjectWalk objects:
* RevWalk.createReachabilityChecker()
* ObjectWalk.createObjectReachabilityChecker()
Since RevWalks and ObjectWalks are themselves directly instantiated
in hundreds of places (e.g. UploadPack...) overriding them in a
consistent way requires overloading 100s of methods, which isn't
feasible. Moving reachability checker generation to a more central
place solves that problem.
The ObjectReader object seems a good place from which to get
reachability checkers, because reachability checkers return
information about relationships between objects. ObjectDatabases
delegate many operations to ObjectReaders, and reachability bitmaps
are attached to ObjectReaders.
The Bitmapped and Pedestrian reachability checker objects were
package private in the org.eclipse.jgit.revwalk package. This change
makes them public and moves them to the
org.eclipse.jgit.internal.revwalk package. Corresponding tests are
also moved.
Motivation:
1) Reachability checking algorithms need to scale. One of the
internal Android repositories has ~2.4 million refs/changes/*
references, causing bad long tail performance in reachability
checks.
2) Reachability check performance is impacted by repository
topography: number of refs, number of objects, amounts of
related vs. unrelated history.
3) Reachability check performance is also affected by per-branch
access (Gerrit branch permissions) since different users can
see different branches.
4) Reachability check performance isn't affected by any state in a
RevWalk or ObjectWalk.
I don't yet know if a single algorithm will work for all cases in #2
and #3. We may need to evolve the ReachabilityChecker interfaces
over time to solve the Gerrit branch permissions case, or use
Gerrit-specific identity information to solve that in an efficient
way.
This change takes the existing public API and moves it to the
ObjectReader/whole repository level, which is where we can do
consistent customizations for #2 and #3. We intend to upstream the
best of whatever works, but anticipate the need for multiple rounds
of experimentation.

Different archive formats support a compression level in the range
[0-9]. The value 0 is for lowest compressions and 9 for highest. Highest
levels produce output files of smaller sizes but require more memory to
do the compression.
This change allows passing a "compression-level" option to the git
archive command and implements using it for different file formats.

We sometimes want to get all the refs except specific prefixes,
similarly to getRefsByPrefix that gets all the refs of a specific
prefix.
We now create a new method that gets all refs matching a prefix except a
set of specific prefixes.
One use-case is for Gerrit to be able to get all the refs except
refs/changes; in Gerrit we often have lots of refs/changes, but very
little other refs. Currently, to get all the refs except refs/changes we
need to get all the refs and then filter the refs/changes, which is very
inefficient. With this method, we can simply skip the unneeded prefix so
that we don't have to go over all the elements.
RefDirectory still uses the inefficient implementation, since there
isn't a simple way to use Refcursor to achieve the efficient
implementation (as done in ReftableDatabase).

This method will be used by the follow-up change. This useful if we want
to go over all the changes after a specific ref.
For example, the new method allows us to create a follow-up that would
go over all the refs until we reach a specific ref (e.g refs/changes/),
and then we use seekPastPrefix(refs/changes/) to read the rest of the refs,
thus basically we return all refs except a specific prefix.
When seeking past a prefix, the previous condition that created the
RefCursor still applies. E.g, if the cursor was created by
seekRefsWithPrefix, we can skip some refs but we will not return refs
that are not starting with this prefix.

Make all transports request protocol V2 when fetching. Depending on
the transport, set the GIT_PROTOCOL environment variable (file and
ssh), pass the Git-Protocol header (http), or set the hidden
"\0version=2\0" (git anon). We'll fall back to V0 if the server
doesn't reply with a version 2 answer.
A user can control which protocol the client requests via the git
config protocol.version; if not set, JGit requests protocol V2 for
fetching. Pushing always uses protocol V0 still.
In the API, there is only a new Transport.openFetch() version that
takes a collection of RefSpecs plus additional patterns to construct
the Ref prefixes for the "ls-refs" command in protocol V2. If none
are given, the server will still advertise all refs, even in protocol
V2.
BasePackConnection.readAdvertisedRefs() handles falling back to
protocol V0. It newly returns true if V0 was used and the advertised
refs were read, and false if V2 is used and an explicit "ls-refs" is
needed. (This can't be done transparently inside readAdvertisedRefs()
because a "stateless RPC" transport like TransportHttp may need to
open a new connection for writing.)
BasePackFetchConnection implements the changes needed for the protocol
V2 "fetch" command (stateless protocol, simplified ACK handling,
delimiters, section headers).
In TransportHttp, change readSmartHeaders() to also recognize the
"version 2" packet line as a valid smart server indication.
Adapt tests, and run all the HTTP tests not only with both HTTP
connection factories (JDK and Apache HttpClient) but also with both
protocol V0 and V2. The SSH tests are much slower and much more
focused on the SSH protocol and SSH key handling. Factor out two
very simple cloning and pulling tests and make those run with
protocol V2.

If a file exists in head, merge, and the working tree, but not in
the index, and we're doing a force checkout, the checkout must be
an "update", not a "keep".

Some clients may wish to allow NO_CHANGE lightweight tag updates
without setting the force flag. (For instance EGit does so.)
Command-line git does not allow this.
Propagate the RefUpdate result via the RefAlreadyExistsException.
That way a client has the possibility to catch it and check the
failure reason without having to parse the exception message, and
take appropriate action, like ignoring the exception on NO_CHANGE.

JGit treated a NO_CHANGE RefUpdate as an error in all cases. But when
updating a lightweight tag, this is a successful result if -f was

Add the two config constants from C git that can switch on signing
of annotated tags. Add them to the GpgConfig, and implement actually
signing a tag in TagCommand.
The interactions between command line options for "git tag" and config
options is a bit murky in C git. There are two config settings for it:
* tag.gpgSign is the main option, if set to true, it kicks in if
neither -s nor -u are given on the command line.
* tag.forceSignAnnotated signs only tags created via "git tag -m",
but only if command-line option "-a" is not present. It applies
even if tag.gpgSign is set explicitly to false.
Giving -s or -u on the command line also forces an annotated tag
since lightweight tags cannot be signed.

Factor out a common ObjectBuilder as super class of CommitBuilder
and TagBuilder, and make the GpgSigner work on ObjectBuilder.
In order not to break API, add the new method for signing an
ObjectBuilder in a new interface GpgObjectSigner.
The signature for a tag is just tacked onto the end of the tag
message. The message of a signed tag must end in LF.

Observed the error when trying to force checkout from a branch
that had no changes on it. When the 'keep()' method from 'DirCacheCheckout'
method was called the 'DirCacheEntry e' was null and was passed like
this to the 'checkoutEntry()' method where the 'getObjectId()' is
being called on the 'e' object

A SymbolicRef is added to the advertised refs for any symref in
capabilities whose target is an advertised ref; this may replace an
existing entry, such as HEAD.
When cloning, if any advertised HEAD is symbolic then use the target
rather than looking for an advertised ref with a matching objectId.
Add --symref option to LsRemote command.

If pack or index files are guarded by a pack lock (.keep file)
deleteOrphans() should not touch the respective files protected by the
lock file. Otherwise it may interfere with PackInserter concurrently
inserting a new pack file and its index.
The problem was caused by the following race.
All mentioned files are located in "objects/pack/".
File endings relevant in "pack" dir:

When ReceivePack receives a pack file it executes the following steps:

When PackInserter.flush() renames the temporary pack to the final
"pack-xxx.pack" file the temporary pack index file "insert_xxx.idx"
has no matching .pack file with the same base name for a short interval.
If deleteOrphans() ran during that interval it deduced the pack index
file was orphaned. Subsequently the missing pack index caused
MissingObjectExceptions since objects contained in the pack couldn't be
looked up anymore.

DirCacheEditor unconditionally applied a PathEdit to all stages in the
index. This gives wrong results if one wants to check out a file from
some commit to resolve a conflict: JGit would update the working tree
file multiple times (once per stage), and set all stages to point to
the checked-out blob.
C git replaces the stages by the entry for the checked-out file.
To support this, add a DirCacheEntry.setStage() method so that
CheckoutCommand can force the stage to zero. In DirCacheEditor, keep
only the zero stage if the PathEdit re-set the stage.

PerformanceLogContext threw NullPointerException when multiple threads
tried to add an event to the PerformanceLogContext. The cause for this
is that the ThreadLocal was initialized only in the class constructor
for the first thread; for subsequent threads it was null.
To fix this initialize eventRecords for each thread.

This problem occurred when calling SubmoduleWalk#getModuleName if the
first submodule processed has a name and a path which do not match
SubmoduleWalk#getModuleName returned the module path instead of the
module name. In order to fix this SubmoduleWalk#getModuleName needs to
ensure that the modules config is loaded.

Add new performance logging to register events of type duration.
The proposed logging is similar to the performance logging
in OS Gerrit https://gerrit-review.googlesource.com/c/gerrit/+/225628:
a global Singleton (LoggingContext in Gerrit) is
collecting the performance logs in a thread-safe events list,
and at the end of the monitored command the list of events is
retrieved and written to a log, after which it is cleared.
What this patch does:
The main component is the Singleton (PerformanceLogContext), which
is used to collect the records (PerformanceLogRecord) in one place
(ThreadLocal eventsList) from anywhere using
PerformanceLogContext.getInstance().addEvent().
Reason why this change is needed:
The current monitoring in JGit has several issues:
1. git fetch and git push events are handled separately
(PackStatistics and ReceivedPackStatistics), with no unified way
of writing or reading the statistics.
2. PostUploadHook is only invoked on the event of sending the
pack, which means that the PackStatistics is not available for
the fetch requests that did not end with sending the pack
(negotiation requests).
3. The way the logs are created is different from the performance
log approach, so the long-running operations need to be collected
from both performance log (for JGit DFS overridden operations and
Gerrit operations) and gitlog (for JGit ones).
The proposed performance logging is going to solve the above
mentioned issues: it collects all of the performance logs in one
place, thus accounting for the commands that do not result in
sending a pack. The logs are compatible with the ones on Gerrit.
Moreover, the Singleton is accessible anywhere in the call stack,
which proved to be successful in other projects like Dapper
(https://research.google/pubs/pub36356/).

Validate the extra headers and log but otherwise ignore invalid
headers. An empty http.extraHeader starts the list afresh.
The http.userAgent is restricted to printable 7-bit ASCII, other
characters are replaced by '.'.

When comparing git directory paths to check whether one is a prefix
of another, one must add a slash to avoid false prefix matches when
one directory name is a prefix of another. The path "audio" is not
a prefix of the path "audio-new", but would be a prefix of a path
"audio/new".

Since there is no negotiation for a push, the client is probably sending
redundant objects and bytes which already exist in the server.
Add more metrics in the stats to quantify it. Duplicated size and number
to measure the size and the number of duplicated objects which should
not be pushed.

DfsBundleWriter writes out the entire repository to a Git bundle file.
It packs all objects included in the packfile by concatenating all pack
files. This makes the bundle creation fast and cheap. Useful for backing
up a repository as-is.

Previously ResolveMerger tried to make a fulltext merge entry in case
one of sides got deleted regardless of file mode. This is not

Option ignoreConflicts is used when a caller want to create a virtual
commit and use it in a future merge (recursive merge) or show it on
UI (e.g. Gerrit). According to contract in case of ignoreConflicts
ResolveMerger should populate only stage 0 for entries with merge
conflicts as if there is no conflict. Current implementation breaks
this contract for cases when gitlink revision is ambiguous.
Therefore, always select 'ours' when we merge in ignoreConflicts mode.
This will satisfy the contract contract, so recursive merge can
succeed, however it is an arbitrary decision, so it is not guaranteed
to select best GITLINK in all cases.
GITLINK merging is a special case of recursive merge because of
limitations of GITLINK type of entry. It can't contain more than 1 sha-1
so jgit can't write merge conflicts in place like it can with a blob.
Ideally we could signal the conflict with a special value (like
'0000...'), but that must be supported by all tooling (git fsck, c-git)."

Git clients try to agressively merge blobs by content, but GITLINK types
of entries can't be merged with each other or with blobs. This change
ensures all possible permutations which can trigger blob and GITLINK
content merge are covered.

Git never converts line endings if the version in the repository is a
text file with CR/LF and text=auto. See [1]: "When the file has been
committed with CRLF, no conversion is done."
Because the sentence just before is about converting line endings on
check-in, I had understood that in commit 60cf85a [2] to mean that no
conversion on check-in was to be done. However, as bug 565048 and a
code inspection of the C git code showed it really means no conversion
is done on check-in *or check-out*.
If the text attribute is not set but core.autocrlf = true, this is
the same as text=auto eol=crlf. C git does not convert on check-out
even on text=auto eol=lf if the index version is a text file with
CR/LF.
For check-in, one has to look at the intended target, which is done
in WorkingTreeIterator since commit 60cf85a. For check-out, it can
be done by looking at the source and can thus be done in the
AutoLFOutputStream.
Additionally, provide a constructor for AutoLFInputStream to do
the same; for cases where the equivalent of a check-out is done via
an input stream obtained from a blob. (EGit does that in its
GitBlobStorage for the Eclipse compare framework; it's more efficient
than using a TemporaryBuffer and DirCacheCheckout.getContent(), and
it avoids the need for a temporary file.)
Adapt existing tests, and add new checkout and merge tests to verify
the resulting files have the correct line endings.
EGit's GitBlobStorage will need to call the new version of
EolStreamTypeUtil.wrapInputStream().

Index format version 4 was introduced in C git in 2012. It's about
time that JGit can deal with it.
Version 4 added prefix path compression. Instead of writing the full
path for each index entry to disk, only the difference to the previous
entry's path is written: a variable-encoded int telling how many bytes
to remove from the previous entry's path to get the common prefix,
followed by the new suffix.
Also, cache entries in a version 4 index are not padded anymore.
Internally, version 3 and version 4 index entries are identical; it's
only the stored format that changes.
Implement this path compression, and make sure we write an index file
that we read previously in the same format. (Only changing from version
2 to version 3 if there are extended flags.)
Add support for the "feature.manyFiles" and the "index.version" git
configs, and honor them when writing a new index file.
Add tests, including a compatibility test that verifies that JGit can
read a version 4 index generated by C git and write an identical
version 4 index.

If I create a repository containing an empty file and clone it
with
git clone --no-checkout --filter=blob:none \
https://url/of/repository
then I would expect no blobs to be transferred over the wire. Alas,
JGit rewrites filter=blob:none to filter=blob:limit=0, so if the
repository contains an empty file then the empty blob gets
transferred.
Fix it by teaching JGit about filters based on object type to
complement the existing filters based on object size. This prepares
us for other future filters such as object:none.
In particular, this means we do not need to look up the size of the
filtered blobs, which should speed up clones. Noticed by Anna
Pologova and Terry Parker.

Teach the FilterSpec serialization code about tree filters so they can
be communicated over the wire and understood by the server.
While we're here, harden the FilterSpec serialization code to throw
IllegalStateException if we encounter a FilterSpec that cannot be
expressed as a "filter" line. The only public API for creating a
Filterspec is to pass in a "filter" line to be parsed, so these should
not appear in practice.

In JGit 5.0, the FileTreeIterator was changed to skip ignored folders
by default. To catch tracked files inside ignored folders, the tree
walk needs to have a DirCacheIterator, and the FileTreeIterator has
to know about that DirCacheIterator via setDirCacheIterator(). (Or
the optimization has to be switched off explicitly via
setWalkIgnoredDirectories(true).)
Skipping ignored directories is an important optimization in some
cases, for instance in node.js/npm projects, where we'd otherwise
traverse the whole huge and deep hierarchy of the typically ignored
node_modules folder.
While all uses of WorkingTreeIterator in JGit had been adapted,
DiffFormatter was forgotten. To make it work correctly (again) also
for such cases, make it set up a WorkingTreeeIterator automatically,
and make sure the WorkingTreeSource can find such files, too. Also
pass the repository to the TreeWalks used inside the DiffFormatter
to pick up the correct attributes, filters, and line-ending settings.

The message "Too many commands" implies there is a hard limit on the
number of commands, which isn't the case. The limit is on the total
size of the received data, as explained in change I84317d396 which
introduced the configuration setting receive.maxCommandBytes:
shorter reference names allow for more commands, longer reference
names permit fewer commands per batch.
Change the message to:
Commands size exceeds limit defined in receive.maxCommandBytes

- No rename detector is initialized by default
- Rename detector is initialized after calling setDetectRenames(true)
- Rename limit and rename score have the default values 400 and
60, respectively. Note that there are no constants for these values
so the test hard codes them.

MergedReftable ignores the last reftable in the stack while calculating the
minUpdateIndex.
Update the loop indices to include all reftables in the minUpdateIndex
calculation, while skipping position 0 as it is read outside the loop.

If a hunk does not apply at the position stated in the hunk header
try to determine its position using the old lines (context and
deleted lines).
This is still a far cry from a full git apply: it doesn't do binary
patches, it doesn't handle git's whitespace options, and it's perhaps
not the fastest on big patches. C git hashes the lines and uses these
hashes to speed up matching hunks (and to do its whitespace magic).

Motivation: JSch serves as 'default' implementations of the SSH
transport. If a client application does not use it then there is no need
to pull in this dependency.
Move the classes depending on JSch to an OSGi fragment extending the
org.eclipse.jgit bundle and keep them in the same package as before
since moving them to another package would break API. Defer moving them
to a separate package to the next major release.
Add a new feature org.eclipse.jgit.ssh.jsch feature to enable
installation. With that users can now decide which of the ssh client
integrations (JCraft JSch or Apache Mina SSHD) they want to install.
We will remove the JCraft JSch integration in a later step due to the
reasons discussed in bug 520927.

Motivation: BouncyCastle serves as 'default' implementation of
the GPG Signer. If a client application does not use it there is no need
to pull in this dependency, especially since BouncyCastle is a large
library.
Move the classes depending on BouncyCastle to an OSGi fragment extending
the org.eclipse.jgit bundle. They are moved to a distinct internal
package in order to avoid split packages. This doesn't break public API
since these classes were already in an internal package before this
change.
Add a new feature org.eclipse.jgit.gpg.bc to enable installation. With
that users can now decide if they want to install it.
Attempts to sign a commit if org.eclipse.jgit.gpg.bc isn't available
will result in ServiceUnavailableException being thrown.

In Git 2.10.0 the interpretation of gitattributes changed or was fixed
such that "* text=auto eol=crlf" would indeed still do auto-detection
of text vs. binary content.[1] Previously this was identical to
"* text eol=crlf", i.e., treating all files as text.
JGit still did the latter, which caused surprises because it changed
binary files.

Introduce an IterativeConnectivityChecker which runs a connectivity
check with a filtered set of references, and falls back to using the
full set of advertised references.
It uses references during first check attempt:
- References that are ancestors of an incoming commits (e.g., pushing
a commit onto an existing branch or pushing a new branch based on
another branch)
- Additional list of references we know client can be interested in
(e.g. list of open changes for Gerrit)
We tested it inside Google and it improves connectivity for certain
topologies. For example connectivity counts for
chromium.googlesource.com/chromium/src:
percentile_50: 1923 (was: 22777)
percentile_90: 23272 (was: 353003)
percentile_99: 345522 (was: 353435)
This saved ~2 seconds on every push to this repository.

Before this change, applying a patch will fail if the destination directory
doesn't exist; after, the necessary parent directories are created.
If renaming the file fails, the directories won't be deleted, so this change
isn't atomic. However, ApplyCommand is already not atomic - if one hunk fails
to apply, other hunks still get applied - so I don't think that is a blocker.

Extract ObjectReachabilityChecker interface from the walk-based
implementation, to add a bitmapped based implementation later.

Preparing the code to optimize the bitmap-based object reachability
checker. We are mirroring first the commit reachability checker
structure (interface + 2 implementations).
Move the walk-base reachability checker to its own class.
This class is public at the moment. Later ObjectWalk will return an
interface and this implementation will be package-private.

After negotiation phase of a fetch, the advertised ref map is no longer used and
can be safely cleared. For >1GiB repos object selection and packfile writing may
take 10s of minutes. For the chromium.googlesource.com/chromium/src repo, this
advertised ref map is >400MiB. Returning this memory to the Java heap is a major
scalability win.

In Id5376f09f0d a test with dependency on log4j library was added, but
the library was missed to be added to the Bazel build tool chain.
Given that Bazel test runner doesn't suport custom security manager the
test wouldn't pass even if the missing dependency would be added. The
only solution we have for now is to exclude that test from Bazel tool
chain.
Filed a feature request for bazel to support such tests at
https://github.com/bazelbuild/bazel/issues/11146

Revert commit 2323d7a. Using $0 in the shell command call results in
the command string being taken literally. That was introduced to fix
a problem with backslashes, but is actually not correct.
First, the problem with backslashes occurred only on Win32/Cygwin,
and has been properly fixed in commit 6f268f8.
Second, this is used only for hooks (which don't have backslashes in
their names) and filter commands from the git config, where the user
is responsible for properly quoting or escaping such that the commands
work.
Third, using $0 actually breaks correctly quoted filter commands
like in the bug report. The shell really takes the command literally,
and then doesn't find the command because of quotes.
So revert this change.
At the same time there's a related problem with hooks. If the path to
the hook contains blanks, runInShell() would also fail to find the
hook. In this case, the command doesn't come from user input but is
just a Java File object with an absolute path containing blanks. (Can
occur if core.hooksPath points to such a path with blanks, or if the
repository has such a path.)
The path to the hook as obtained from the file system must be quoted.
Add a test for a hook path with a blank.
This reverts commit 2323d7a1ef.

Commit 60cf85a4 corrected the handling of check-in for files where
the index version is non-normalized, i.e., contains CR-LF line endings.
However, it did so only for regular files, not executable files.

The recursive merge strategy builds a virtual ancestor merging
recursively the common bases (when more than one) between the
want-to-merge commits. While building this virtual ancestor, content
conflicts are ignored, but current code doesn't do so when a file is
removed.
This was spotted in [1], for example. Merging two commits to build the
virtual ancestor bumped into a conflict (modified in one side, deleted
in the other) that stopped the process.
Follow the "spec" and in case of conflict leave the unmerged content in
the index and working trees.

The error message for an Exception thrown by StartGenerator when given
both the TOPO flag and the TOPO_KEEP_BRANCH_TOGETHER flag mentions a
non-existent flag, TOPO_NON_INTERMIX. The error message was introduced
in commit e498d43.
Replace TOPO_NON_INTERMIX with TOPO_KEEP_BRANCH_TOGETHER in the error
message of an Exception thrown by the StartGenerator when the TOPO flag
is provided together with the TOPO_KEEP_BRANCH_TOGETHER flag.

The topological sort algorithm in TopoSortGenerator for RevWalk may mix
multiple lines of history, producing results that differ from C git's
git-log whose man page states: "Show no parents before all of its
children are shown, and avoid showing commits on multiple lines of
history intermixed." Lines of history are mixed because
TopoSortGenerator merely delays producing a commit until all of its
children have been produced; it does not immediately produce a commit
after its last child has been produced.
Therefore, add a new RevSort option called TOPO_KEEP_BRANCH_TOGETHER
with a new topo sort algorithm in TopoNonIntermixGenerator. In the
Generator, when the last child of a commit has been produced, unpop
that commit so that it will be returned upon the subsequent call to
next(). To avoid producing duplicates, mark commits that have not yet
been produced as TOPO_QUEUED so that when a commit is popped, it is
produced if and only if TOPO_QUEUED is set.
To support nesting with other generators that may produce the same
commit multiple times like DepthGenerator (for example, StartGenerator
does this), do not increment parent inDegree for the same child commit
more than once.
Commit b5e764abd2 modified the existing
TopoSortGenerator to avoid mixing lines of history, but it was reverted
in e40c38ab08 because the new behavior
caused problems for EGit users. This motivated adding a new Generator
for the new behavior.

The change Ic0b974fa (c217d33, "Documentation/technical/reftable:
improve repo layout") defines a new repository layout, which was
agreed with the git-core mailing list.
It addresses the following problems:
* old git clients will not recognize reftable-based repositories, and
look at encompassing directories.
* Poorly written tools might write directly into
.git/refs/heads/BRANCH.
Since we consider JGit reftable as experimental (git-core doesn't
support it yet), we have no backward compatibility. If you created a
repository with reftable between mid-Nov 2019 and now, you can do the
following to convert:
mv .git/refs .git/reftable/tables.list
git config core.repositoryformatversion 1
git config extensions.refStorage reftable

The Java Language Specification recommends listing modifiers in
the following order:

Not following this convention has no technical impact, but will reduce
the code's readability because most developers are used to the standard
order.

The ReftableCompactor supported a byteLimit, but this is currently
unused. The FileReftableStack has a more sophisticated strategy that
amortizes compaction costs.
Rename min/maxUpdateIndex to reflogExpire{Min,Max}UpdateIndex to
reflect their purpose more accurately.
Since reflogs are generally pruned chronologically (oldest entries are
expired first), one can only prune entries on full compaction, so they
should not be set by default.
Rephrase the function Reader#minUpdateIndex and maxUpdateIndex. These
vars are documented to affect log entries, but semantically, they are
about ref entries. Since ref entries have their timestamps
delta-compressed, it is important for the min/maxUpdateIndex values to
be coherent between different tables.
The logical timestamps for log entries do not have to be coherent in
different tables, as the timestamps of a log entry is part of the key.
For example, a table written at update index 20 may contain a tombstone
log entry at timestamp 1.
Therefore, we set ReftableWriter's min/maxUpdateIndex from the merged
tables we are compacting, rather than from the compaction settings
(which should only control reflog expiry.)
The previous behavior could drop log entries erroneously, especially
in the presence of tombstone log entries. Unfortunately, testing this
properly requires both an API for adding log tombstones, and a more
refined API for controlling automatic compaction. Hence, no test.

Commit 6216b0de changed the behavior of the setMirror(),
setCloneAllBranches(), and setBranchesToClone() operations. Before
that commit, these could be set and reset independently and only in
call() it would be determined what exactly to do. Since that commit,
the last of these calls would determine the operation. This means
that the sequence
cloneCommand.setCloneAllBranches(true);
cloneCommand.setBranchesToClone(/* some list of refs */);
would formerly do a "clone all" giving a fetch refspec with wildcards
+refs/heads/*:refs/remotes/origin/*
which picks up new upstream branches, whereas since commit 6216b0de
individual non-wildcard fetch refspecs would be generated and new
upstream branches would not be fetched anymore.
Undo this behavioral change. Make the operations independently settable
and resettable again, and determine the exact operation only in call():
mirror=true > cloneAll=true > specific refs, where ">" means "takes
precedence over", and if none is set assume cloneAll=true.
Note that mirror=true implies setBare(true).

The default threads from the ForkJoinPool run without any privileges
when a SecurityManager is installed, leading to SecurityExceptions
when trying to create the probe file even if the application otherwise
has write privileges in the directory.
Use a dedicated ThreadPoolExecutor using daemon threads instead.

Enable UnusedException at ERROR level which causes the build to fail
in many places with:
[UnusedException] This catch block catches an symbol and re-throws
another, but swallows the caught symbol rather than setting it as a
cause. This can make debugging harder.
Fix it by setting the caught exception as cause on the subsequently
thrown exception.
Note: The grammatically incorrect error message is copy-pasted as-is
from the version of ErrorProne currently used in Bazel; it has been
fixed by [1] in the latest version.

Java GC evicts all SoftReferences when the used heap size comes close to
the maximum heap size. This means peaks in heap memory consumption can
flush the complete WindowCache which was observed to have negative
impact on performance of upload-pack in Gerrit.
Hence add a boolean option core.packedGitUseStrongRefs to allow using
strong references to reference packfile pages cached in the WindowCache.
If this option is set to true Java gc can no longer flush the
WindowCache to free memory if the used heap comes close to the maximum
heap size. On the other hand this provides more predictable performance.

Add the following statistics
- cache hit count and hit ratio
- cache miss count and miss ratio
- count of successful and failed loads
- rate of failed loads
- load, eviction and request count
- average and total load time
Use LongAdder instead of AtomicLong to implement counters in order to
improve scalability.
Optionally expose these metrics via JMX, they are registered with the
platform MBean server if the config option jmx.WindowCacheStats = true
in the user or system level git config.

Git log supports the exclude pathspec, which allows for excluding paths
from the log command. JGit only supports adding paths to the log
command. See the following StackOverflow question for details:

This commit adds an excludePath() method to the log command. It does not
yet support regex or glob wildcards.

Passing int as an argument to String.format causes a warning:
The expression of type int is boxed into Integer
Most of these are already suppressed, but there are a couple that are
not. Add suppressions for those.
For the existing ones, move the suppression scope from the method to
the actual usage. Where necessary extract the usage out to a local
variable.

The reftable format supports fast inverse (SHA1 => ref) queries.
If the ref database does not support fast inverse queries, it may be
advantageous to build a complete SHA1 to ref map in advance for
multiple uses. To let applications decide, this function indicates
whether the inverse map is available.

When a conflicting file was blamed, JGit would not identify lines
coming from the merge parents. The main cause for this was that
Blame and BlameCommand simply added the first DirCacheEntry found
for a file to its queue of candidates (blobs or commits) to consider.
In case of a conflict this typically is the merge base commit, and
comparing a auto-merged contents against that base would yield
incorrect results.
Such cases have to be handled specially. The candidate to be
considered by the blame must use the working tree contents, but
at the same time behave like a merge commit/candidate with HEAD
and the MERGE_HEADs as parents. Canonical git does something very
similar, see [1].
Implement that and add tests.
I first did this for the JGit pgm Blame command. When I then tried
to do the same in BlameCommand, I noticed that the latter also
included some fancy but incomplete CR-LF handling. In order to
be able to use the new BlameGenerator.prepareHead() also in
BlameCommand this CR-LF handling was also moved into BlameGenerator
and corrected in doing so.
(Just considering the git config settings was not good enough,
CR-LF behavior can also be influenced by .gitattributes, and even
by whether the file in the index has CR-LF. To correctly determine
CR-LF handling for check-in one needs to do a TreeWalk with at
least a FileTreeIterator and a DirCacheIterator.)

The checker is creating a new bitmap per branch leading to excessive
memory consumption. For the reachability check one bitmap with the
reachability of all branches aggregated is enough.
Build the reachability bitmap with a filter. The filter itself uses it
to emit only commits not reached before and the caller to check what
targets have been reached already.
BitmapCalculator is not required anymore.

The ref points to an ObjectId that then is translated into a RevCommit.
This translation can be costly and with the incremental reachability
check is probably not needed for most of the elements.
Delay the translation from ObjectId to RevCommit to when it is needed.
Use Streams, that have the laziness built-in, all the way from Ref to
RevCommit.
This should reduce the latency for reachability checks over big sets of
references.

Preparatory change. Converting ObjectIds to RevCommits is potentially
expensive and in the incremental reachability check, it is probably not
required for all elements in the collection.
Pass a Stream to the reachability checker. In the follow up we make
the conversion from ObjectId to RevCommit in the stream (i.e. on
demand). This should reduce the latency of reachability checks over big
sets of references.

Reftable is a binary, block-based storage format for the ref-database.
It provides several advantages over the traditional packed + loose
storage format:
* O(1) write performance, even for deletions and transactions.
* atomic updates to the ref database.
* O(log N) lookup and prefix scans
* free from restrictions imposed by the file system: it is
case-sensitive even on case-insensitive file systems, and has
no inherent limitations for directory/file conflicts
* prefix compression reduces space usage for repetitive ref names,
such as gerrit's refs/changes/xx/xxxxx format.
FileReftableDatabase is based on FileReftableStack, which does
compactions inline. This is simple, and has good median performance,
but every so often it will rewrite the entire ref database.
For testing, a FileReftableTest (mirroring RefUpdateTest) is added to
check for Reftable specific behavior. This must be done separately, as
reflogs have different semantics.
Add a reftable flavor of BatchRefUpdateTest.
Add a FileReftableStackTest to exercise compaction.
Add FileRepository#convertToReftable so existing testdata can be
reused.

core.quotePath = false means that "bytes higher than 0x80 are not
considered "unusal" anymore"[1], i.e., they are not escaped. In
essence this preserves non-ASCII characters in path names in output.
Note that control characters and other special characters in the
ASCII range will still be escaped.
Add a new QuotedString.GIT_PATH_MINIMAL singleton implementing this.
Change the normal GIT_PATH algorithm to use bytes instead of characters
so it can be re-used. Provide a setter in DiffFormatter for the quoting
style so that an application can override the default, which is the
setting from the git config (and by default "true"). Use the new
QuotedString.GIT_PATH_MINIMAL when core.quotePath == false.

IndexDiff would apply ignore mode ALL from .gitmodules to all remaining
submodules, and would ignore other settings from .gitignore and always
apply the setting defined on the IndexDiff instead. Correct that.
In canonical git the ignore setting from .gitmodules can also be
overridden by .git/config.[1] Implement that override in SubmoduleWalk.

Move the BaseReceivePack implementation back into ReceivePack. This is a
backward-incompatible change. For example, BaseReceivePack.FirstLine no
longer exists and cannot be referenced. However, most of the code
should just work by replacing BaseReceivePack with ReceivePack.
Although this is an API change, it only affects callers using JGit as a
server, and there are very few of those in the wild.

This avoids polluting hand-crafted user level config with
auto-configured options which might disturb in environments where
the user level config is replicated between different machines.
Add a jgit config as parent of the system level config. Persist
measured timestamp resolutions always in this jgit config and read it
via the user global config. This has the effect that auto-configured
timestamp resolution will be used by default and can be overridden in
either the system level or user level config.
Store the jgit config under the XDG_CONFIG_HOME directory following the
XDG base directory specification [1] in order to ensure that we have
write permissions to persist the file. This has the effect that each OS
user will use its jgit config since they typically use different
XDG_CONFIG_HOME directories.
If the environment variable XDG_CONFIG_HOME is defined the jgit config
file is located at $XDG_CONFIG_HOME/jgit/config otherwise the default is
~/.config/jgit/config.
If you want to avoid redundant measurement for different OS users
manually copy the values measured and auto-configured for one OS user to
the system level git config.

A merge may write files to the working tree. After a successful
merge one must fire a WorkingTreeModifiedEvent explicitly if
getModifiedFiles() is not empty.
Also, any touched files must be reported by the
WorkingTreeModifiedEvent fired by DirCacheCheckout.checkout().

MergedReftableTest#scanDuplicates tests whether we can write duplicate
keys in a merged reftable. Apparently, the first key appearing should
get precedence, and this works because the sort() algorithm on ordered
collections is stable.
This is potentially confusing behavior, because you can write data
into the table that cannot be retrieved (Merged table can only have
one entry per key), and the APIs such as exactRef() only return a
single value.
Make this consistent with behavior introduced in I04f55c481 "reftable:
enforce ordering for ref and log writes" by considering a duplicate key
in sortAndWriteRefs as a fatal runtime error.

Instead of just looking for a substring match of user.signingKey
in a key's user ID implement the GPG matching formats[1] for:
'=' Full exact match
'<' Full exact match of the e-mail address
'@' Substring match within the e-mail address only
'*' General case-insensitive substring match (default)
When user.signingKey is not set, the committer's e-mail address is
used by default. In that case, use '<', i.e., require an exact match
on the OpenPGP e-mail address.
Also handle the optional "0x" prefix for (partial) key fingerprints.

TreeRevFilterTest uses an unncessarily complicated TreeFilter - an
AndTreeFilter - when it should be as simple as possible because this
class tests TreeRevFilter, not AndTreeFilter. Replace the filter with a
simpler one.

Since [1] the gerrit project includes jgit as a submodule, and has this
warning enabled, resulting in 100s of warnings in the console.
Also enable the warning here, and fix them.
At the same time, add missing braces around adjacent and nearby one-line
blocks.

On changing a ref, the old SHA1 is not updated in the object => ref
mapping. This means search by object ID may still turn up a ref from
deeper within the stack. To fix this, check all refs produced by the
merged iterator against the merged reftables.

The flag enabling sideband-all is used in two places: in UploadPack
for advertisement and in the protocol parser to read it from the
request.
This leds to problems in distributed deployments where the two requests of
a fetch can go to different servers with different configurations.
Use the existing allowsidebandall to accept the sideband-all request
(and respond to it) and introduce a new "advertisesidebandall" to toggle
the advertising of the feature.

The object identifying packfiles to send them via packfile-uri contains
only the uri and the hash. This is the information that goes through the
wire. It would be useful to know also the size of those packfile, for
example to track how many bytes have been offloaded to HTTP.
Add size field the CachedPackUriProvider.PackInfo object.

MergedReftable is not used as an AutoCloseable, because closing tables
is currently handled by DfsReftableStack#close.
Encode that a MergedReftable is a list of ReftableReaders. The previous
code suggested that we could form nested trees of MergedReftables,
which is not how we use reftables.

Make a general test with all the cases, like request
advertised/unadvertised tips, reachable/unreachable from those tips,
commits/blobs.
Implement specific validator tests as subclasses. Each test provides the
validator instance and tells what cases are valid.

UploadPackTest is already too long and it is covering too many aspects
of UploadPack. This makes difficult to see what is tests and if all
cases are covered.
Move the reachability-related tests to its own file. This moves also an
auxiliary function, reducing the length of UploadPack. Complete also the
coverage, adding combinations of bitmap availability/commits or
blobs/reachable or not.

Older JGit stored only milliseconds timestamps in the index. Newer
JGit may get finer timestamps from the file system. This leads to
slow index diffs when a new JGit runs against an index produced
by older JGit because many timestamps will differ and JGit will
then do many content checks. See [1].
Handle this migration case by only comparing milliseconds if the
index entry has only millisecond precision.
The inverse may also occur; also compare only milliseconds if the
file timestamp has only millisecond precision.
Do the same also for microsecond resolution. On Windows, NTFS may
provide 100ns resolution and may be used by external programs writing
the index, but Java's WindowsFileAttributes may provide only
microseconds.
File timestamp precision in Java depends not only on the Java APIs
used by different JGit versions but may also change when running the
same Java code on different VMs. And of course the resolution may
vary among operating and file systems. Moreover, timestamp precision
in the index depends on the program that wrote the index. Canonical
git may use a different resolution, maybe even different between git
versions.

allRefs determined the end of the ref block without accounting for
index or log blocks. This could cause other blocks to be interpreted
as ref blocks, leading to "invalid block" error messages.

Since commit c3b0dec509fe136c5417422f31898b5a4e2d5e02, Git has
disallowed writing a non-commit to refs/heads/* refs. JGit still
allows that, which can put users in a bad situation. For example,
git push origin v1.0:master
pushes the tag object v1.0 to refs/heads/master, instead of the
intended commit object v1.0^{commit}.
Prevent that by validating that the target of the ref points to a
commit object when pushing to refs/heads/*.
Git performs the same check at a lower level (in the RefDatabase). We
could do the same here, but for now let's start conservatively by
handling it in pushes first.
